So does JJ know that Johny is his real dad yet? In the season finale at the end i could've sworn he called him dad. I didn't know if he knew or if he just called him that b/c he thinks of him as his "other dad"?

John, Walt and Sarah told JJ the truth in s3's Cold Hard Truth
How is it people keep missing this? Johnny, Sarah and Walt all told J.J. Johnny was his real father in Season 3. Not only that, but one of the best episodes of Season 3. J.J.'s known for a long time now.

I didnt realise that was the season finale! Bugger!
Not to mention that since that time, he calls him "son".
