I think we have to accept that Alana is gone. Perhaps they will mention what happened to her besides showing up in an artist's studio for a few weeks, but I do not think we will see her again.
As for Tom and Meghan, I think I hesitate to embrace the idea because we don't know that much about Meghan and suspect that she has a secret identity (whether she is one of the marked or simply an unwitting agent of one). However, given the constraints of only 13 episodes per season, I think I can forgive them for seemingly rushing the relationship. Alana was good for Tom. She connected him to the 4400, and she made his home life less stressful. However, I can certainly see someone who is as work/task-focused as Tom finding Meghan attractive. She, like him, does not always play by the book, but instead tries to do what she thinks is right (helps Tom's search for Alana, lets Diana come back, openly discusses things with her co-workers, defies orders and heals her father, and remembers that there is more to life than chasing down 4400's). They seem (keyword being "seem," since it all could be a ruse) similar and compatible. Tom lost his wife and son, and Diana was occupied with her search for April and remains occupied with raising April (plus, she was willing to walk away from it all, while I don't think Tom would ever do that). He's probably feeling alone, and Meghan is just about the only person in his life who could fill that void.
For those who still hate the idea, you could always hope that Tom and Meghan are marked and that they are possessed by a future husband and wife, so it is not Tom kissing Meghan but Mr. Mark kissing Mrs. Mark.
