1) Isabelle: Matthew was suppose to handle her but she killed him. This happened the episode before Tom was given the neutralizing syringe. So when Tom was given the syringe TPFTF who want change thought Isabelle was a threat which now may or may not be true.
2) Kyle: His "ability", Cassie may be working for the Status Quo PFTF and leading Jordan down the wrong path.

I don't think Sarah's side has agents, I think she was actually able to physically pop back somehow. Maybe. I mean, if they could work like the Marked, then it would've made sense for her to assimilate into Maia's actual sister (which we know existed at one point).

Oh, and how do you know Cassie's bad? I don't trust her, but based on the Marked, she seems more like the communication entity Kyle had at the end of season 1.
